This is wonderful add on but the problem is if I try to delete one particular mail/message from the thread, all messages are deleted from the thread. Please resolve this issue or provide option to delete particular mail/message from the thread.

I suggest reading http://en.flossmanuals.net/thunderbird/thunderbird-conversations/ ; see "acting upon a single message", and "acting upon the whole conversation".
