Sorry, I don't like this "When using "Instead of closing" then the Window icon menu "Close" action (or double-clicking the icon) and ALT-F4 will also minimize the window instead of closing it." Because I used to use this method to quit firefox.

So, I hope you can give an option to enable or disable it in the soft.
