The only feature I miss is the ability to specify where I want the note clipped to. I can't bring myself to knock off an entire star for this though.

Yes you CAN change the destination folder. Follow the instructions below:
* Open Microsoft Office OneNote
* Goto Tools -> Options
* Select Save from the Category pane on the right-hand side.
* Under the section "Paths" you can modify the destination of un-filed noted section.
